havetools? This story is entirely plausible. Check-in kiosks frequently refer passengers to "see agent" for a variety of reasons. And, airlines all notoriously short staff their counters with the objective of directing more passengers to online check-in and kiosk check-in.
My recommendation is to dispute the charge with your credit card. If it's two charges within a limited amount of time at the same location it should not be difficult to make the argument that it was a duplicate.
