Hi, I have the same problem I recently took a trip to Manila, and got upgraded both ways by plusgrade, but after the flights no points were given, I have emailed etihad and had zero response.
In the email from plusgrade/etihad it says that you should get base points + 10%

As an Etihad Guest member, you will earn the base miles (as per the flown distance) plus a 10% additional bonus for the relevant cabin upgrade. If you are not yet a member of our award-winning loyalty program Etihad Guest, click here to enroll to the program."
Really whats makes it worse is the lack of response from etihad I fly with them
